Clear Data[]
If Clear Data from Trails from Zero is loaded at the start of the game, Lloyd will start at his previous level (minimum 45), and with the following mira depending on his Detective Rank:
- If rank was below Detective 3rd Class (or no Clear Data was loaded): 2000 mira
- If rank was at least Detective 3rd Class (294 DP): 5000 mira
- If rank was at least Detective 2nd Class (324 DP): 10000 mira
- If rank was Detective 1st Class (376 DP): 20000 mira
During Ostensible Ownership, Lloyd will be given additional bait depending on his Fishing Rank:
- If rank was below Master Fisher (or no Clear Data was loaded):

Additionally, if the bonding achievements for Elie, Tio and Randy have been obtained, the Combo Craft upgrades for them will be available and they will gain 1 bonding point each, regardless of which bonding event, if any, was seen during the Clear Data playthrough.
Fishing Duels[]
Unlike in Zero, there is no fishing rank acquired by catching different types of fish. Instead, there are fishing duels against the Elite Four and Lord Lakelord III of the Imperial Fishing Club, who each demand different requirements to duel and have different rules. Fishing Duels are unlocked after entering the Fisherman's Guild's former building on East Street on Chapter 2.
After defeating each of the Elite Four, the fishing spot they were occupying becomes available, and the one-of-a-kind fish that reward the parts to the Aqua Ruler can be fished.

After defeating Lakelord the duel won't be finished yet. Instead the Elder King will be available to be fished in the same spot, which rewards the Chevalier master quartz (or a
Ruby Gem if it was already obtained) and ends the feud between the fishing clubs.
However, if Lloyd doesn't defeat Lakelord himself, by the second day of Chapter 4: "Crossbell's Fate" Harvard Fisher will have defeated him, making all fishing spots available but forfeiting the rewards obtained from the fishing duels.
Field Objects and Lights[]
Sometimes shining spots will appear on the field that can be examined to obtain items. On entering a town or riding a vehicle, there's a 25% chance to generate a spot with a regular item and a 5% chance to generate a spot with a buried item. A buried item guarantees obtaining an item not from the first section of the drop table, but has a 25% chance to lead into a battle when uncovering it, which must be won to obtain the item.

Coppe[]
On the roof of the SSS building, Coppe the cat can be fed starting from Chapter 2 on every day except on the Intermission, the third day of Chapter 3, and the Fragments. Depending on what fish (or cat food) is given, Coppe will give back a specific item. Feeding Coppe all 9 times possible will grant the Katze master quartz as additional reward. If Katze was already obtained, a
Silver Gem will be obtained in its place.

East Street Jizo[]
The Jizo statue in East Street accepts offerings of supreme dishes (cooked or purchased). One dish can be offered each time the area is visited, needing to exit and reenter the area each time. Each supreme dish can only be offered once. Offering supreme dishes grants rewards the next time the Jizo is visited, each one accompanied by a letter.

Additionally, if all 24 dishes have been offered, examining the Jizo during the Finale: "The Path We Chose" after the Azure Tree appears will have the SSS meet with the writer of the letters, who will give them the Kusanagi master quartz. If Kusanagi was already obtained, a
Wind Gem will be obtained in its place.

At the Crossbell Police Academy, Juan accepts peculiar dishes (cooked or purchased). Each peculiar dish can only be offered once. Giving all 24 peculiar dishes earns a Shroud quartz from Juan.

The Sun Fort's Information Terminals can be decoded with Fragments obtained from chests in different locations. The fragments can be obtained in any order.

Completing the game and saving Clear Data will unlock a new option in the main menu: Extra Mode, where the player can unlock various bonuses using points earned from achievements. Some of these bonuses take effect when loading a previous Clear Data from Azure, which will also unlock secret monsters.

If Clear Data from Azure is loaded, secret areas in various locations will be unlocked in the Finale, which lead to 5 different monster battles. Each will reward a Zemurian Ore Shard when completed:
- The Old Mine: Lucifuge ×5
- The Ursula Road sandbar: Grendel ×5
- The Geofront C Sector: Inferno Domina ×5
- The Geofront D Sector: Fallen Delacroix ×6
- The Wetlands: Great Satan ×6
When all 5 are defeated, the Scarlet Wetlands will become available as a landing spot for the Merkabah:
- Vermillion, other secret monster ×4
Defeating Vermillion will reward the Dawn Crown on Easy, Normal or Hard difficulties and the
Creator's Crown on Nightmare difficulty, and the One in a Vermillion achievement.
